I had trouble as well until I set Control Centre > Conifiguration > Feed Tray to Manual Feed.

I am using a Canon PixmaPro 9000 and Turboprint 2.13-2 on Ubuntu 9.10. When I try to print a manual duplex print job with the page size set to US Letter, it reverts to A4 (as observed in the status monitor) after I flip the stack of paper and click on the continue button.
